A serious bug affecting representative subsets of original-style sequences in ASTRAL 1.57 and 1.59 has now been fixed. All original- style subsets filtered by E-value and percent identity contained extra domains. Genetic domain subsets, the default sets in 1.57 and 1.59, were not affected by the bug. The affected subsets have been regenerated correctly, and are now available on our website through the normal download mechanisms. Files containing the subsets which were originally released are still available through direct access to ASTRAL files, or by downloading a tarball of all files; however, these files have been clearly identified by prepending the word "broken" to their names. Thanks to John Spalding for reporting this bug. (Fixed 9/10/02) There are some bugs in the underlying PDB files which we do not attempt to fix; we have identified files with missing residues in the SEQRES records (which were present in the ATOM records), and cases where the residues in the SEQRES and ATOM fields do not match. These are lists of the domains affected: Domains with missing SEQRES records (cases where coordinates for a residue are given in the ATOM records, but the residue is not included in the SEQRES records): d2hmza_ d2hmzb_ d2hmzc_ d2hmzd_ d2hmqa_ d2hmqb_ d2hmqc_ d2hmqd_ d1hhka1 d3hhrc2 d1sosa_ d1sosb_ d1sosc_ d1sosd_ d1sose_ d1sosf_ d1sosg_ d1sosh_ d1sosi_ d1sosj_ d1eta1_ d1eta2_ d2plv1_ d1d2qa_ d1lta.1 d1ltb.1 Domains with mismatches between SEQRES and ATOM records (cases where a coordinates for a residue are given in the ATOM records, but the SEQRES records indicate a different residue should appear at that position. In some cases, there is a simple exchange such as GLU/GLN or ASP/ASN; in other cases, there is a more significant mistake, such as GLU/PRO): d1trcb_ d5csca_ d5cscb_ d1ibrb_ d1nfie_ d1nfif_ d1mcda1 d1mcdb1 d1mcka1 d1mckb1 d1mcba1 d1mcbb1 d1mcqa1 d1mcqb1 d1mcfa1 d1mcfb1 d1mcca1 d1mccb1 d1mcia1 d1mcib1 d1mcsa1 d1mcsb1 d1mcea1 d1mceb1 d1mcla1 d1mclb1 d1mcra1 d1mcrb1 d1mcha1 d1mchb1 d1mcja1 d1mcjb1 d1mcna1 d1mcnb1 d1czza1 d1czzb1 d1czzc1 d1d0ja1 d1d0jb1 d1d0jc1 d1d0jd1 d1d0je1 d1d0jf1 d1tnfa_ d1tnfb_ d1tnfc_ d1d2qa_ d1tx4b_ d1buab_ d2pfkc_ d2pfkd_ d1mioa_ d1bsfa_ d1bsfb_ d2glsa2 d2glsb2 d2glsc2 d2glsd2 d2glse2 d2glsf2 d2glsg2 d2glsh2 d2glsi2 d2glsj2 d2glsk2 d2glsl2 d1tbpa1 d1tbpb1 d3hvtb1 d1a6ya_ d1a6yb_ d4at1b2 d4at1d2 d6at1b2 d6at1d2 d2at1b2 d2at1d2 d8atcb2 d8atcd2 d7at1b2 d7at1d2 d3at1b2 d3at1d2 Other comments: PDB entries 1cwy & 1or3 were mysteriously withdrawn for "Administrative reasons."
